Fix various warnings
I ran the latest version of findbugs on our codebase and fixed some
(not all!) of the warnings.
I also ran with Eclipse 3.7 RC3 and updated our compiler warning
settings for the new warnings that are available.
I also fixed some DOS line endings in some files (formatted with CRLF
instead of LF).
